I've stated this elsewhere, but:

Contact, with Jody Foster
Aside from a handful of documentaries (e.g., The God Who Wasn't There), I am not sure there are atheist movies.
I'm not about to click on this... I've been Rick Rolled one too many times!
Speaking of being Rick Rolled

Never gonna give it up! Awesome!
Chocolat - atheist as protagonist

Cool Hand Luke - an atheist as a Christ-image
Recently, I've seen "The Invention of Lying" and "Equilibrium."

The three movies of "The Pirates of the Caribbean" can be seen as anti-religious if you can spot the anti-religious metaphors.
Catch-22 is a classic, but I would read the book first.
Touching the Void.
Loved "Touching the Void." Hard for me to make any act of perseverance without thinking of that film.
The Seventh Seal?

2001: A Space Odyssey?

The Hitchhiker's Guide to the Galaxy?
